times new roman courier helvetica fonts in matlab linux ubuntu plots

In general matlab plot fonts are not clearly visible in linux especially in ubuntu.

There we need to install some fonts.

open terminal by pressing Alt+Ctrl+T

then enter the following:

sudo apt-get update

sudo apt-get install gsfonts-x11

This will install only Helvetica very small and very large fonts.

to install intermediate size fonts also

enter the following command in terminal:

sudo apt-get install xfonts-75dpi xfonts-100dpi

But still times new roman and courier arial etc truetype fonts will not work yet...

installation of ttf-mscorefonts-installer also will not serve the purpose.

ie; sudo apt-get install ttf-mscorefonts-installer

The problem is that in linux matlab we need postscript fonts to display in figures

ie; the font files with an extension .pfb, .afm etc...

Download the file and keep it on Desktop.

Then open a terminal by "Alt+Ctrl+T"

and enter the following commands:

cd Desktop

tar -xzvf truetype.tar.gz

sudo cp -r truetype /usr/share/fonts/X11/

sudo fc-cache -fv

This will make the truetype fonts clearly visible in matlab linux...

But this is also not a complete solution...

Some very large and some italic fonts are not working properly...

But it is a major step forward for the basic problem...

First create an account in hot mail from here...

HP LaserJet 1020 Plus Printer in Ubuntu Natty Maverick Lucid

HP Printer Configuration in Ubuntu has a gui tool hplip-gui

But some times it is giving the following error:

 error: Plug-in download failed: [Errno 110] Connection timed out

error:  ERROR: Plug-in file not found (server returned 404 or similar error).  Error code: [Errno 110] Connection timed out 

Error code: [Errno -2] Name or service not known 

This can be resolved with the following simple solution:

For any HP LaserJet Printer configuration in ubuntu one need to install

sudo apt-get install hplip-gui

Now go to terminal and type in

sudo hp-setup

Now open another terminal and typein

dpkg -s hplip | grep Version

Remember version number of hplip package and go to the page

http://www.openprinting.org/download/printdriver/auxfiles/HP/plugins/

Download the matching version of hplip-x.xx.x-plugin.run file by right-click and Save Link As... let's say on to Desktop.

Browse ang give the location of that file in the next screen...

If hplip-gui is already installed, a window will be opened directly with the insertion of printer into usb slot as shown below.

If one selects the default option, it will give the following error...

This can be resolved with the above procedure.

geant4 direct installation for UBUNTU and DEBIAN

Here is the simplest installation method for geant4

Open terminal from Applications --> Accessories --> Terminal and type in:

sudo gedit /etc/apt/sources.list

Now add the following lines at the end of the file and then save it and close.

deb http://lcg-heppkg.web.cern.ch/lcg-heppkg/debian stable hep
deb-src http://lcg-heppkg.web.cern.ch/lcg-heppkg/debian stable hep

Now in the terminal type in:

sudo apt-get install cern-archive-keyring

This will resolve the following problem while updating:

W: GPG error: http://lcg-heppkg.web.cern.ch stable Release: The following signatures couldn't be verified because the public key is not available: NO_PUBKEY F464E3D84061544D

Now type in:

sudo apt-get update

sudo apt-get install geant4

That's all...

The root directory for geant4 installation is:

/usr/share/geant4

Geant4 is a toolkit for the simulation of the passage of particles through matter. Its areas of application include high energy, nuclear and accelerator physics, as well as studies in medical and space science. The two main reference papers for Geant4 are published in Nuclear Instruments and Methods in Physics Research A 506 (2003) 250-303, and IEEE Transactions on Nuclear Science 53 No. 1 (2006) 270-278.

In Ubuntu you need the following prerequisites...

build-essential gfortran lesstif2-dev inventor-dev libxaw7-dev freeglut3-dev libxerces-c2-dev

to install them open terminal from Applications --> Accessories --> Terminal

and type in

sudo apt-get install build-essential gfortran lesstif2-dev inventor-dev libxaw7-dev freeglut3-dev libxerces-c2-dev

Now download the Geant4***.tar.gz file from

http://geant4.web.cern.ch/geant4/support/download.shtml

Download the GNU or Linux tar format from the above page...

for example this...

Here user name should be the login name... ie; one should specify the total path to CLHEP folder...

now type in

make

make install

cd ../..

./Configure -build

Here are the options that one should select for a single machine installation...

Just hit enter for all default locations specified by the program, except for

CLHEP_BASE_DIR: where /home/user_name/geant4.9.4.p01/2.0.4.1/

should be entered.

Enter "y" (without quotes) for all questions except for the questions on "multiple machines" and "static libraries"

These 3 steps should be done every time you start the program...

As we have copied A01 folder into work folder,

Now in terminal:

cd $G4WORKDIR/A01

make

$G4WORKDIR/bin/Linux-g++/A01app

Now you will see a window with title G4UI SESSION

where you can search for commands in the search box and implement them in the "session" box in the bottom.

for example if one implements the following in the bottom "session" box

/vis/open OGLI

/vis/drawVolume

/vis/scene/add/trajectories

/vis/scene/add/hits

/run/beamOn 1

The final screen will look like below:

The whole installation will be around 730MB..

Bootmgr is missing after Grub Restore

If you windows is reinstalled after Linux, and then grub is restored in the recent versions of grub one may come across the problem in windows booting:

 BOOTMGR is missing 

Press Ctrl+Alt+Del to restart

This is because, grub-restore will just recovers the earlier configuration file which contains the information about the UUID (Universally Unique IDentifier) of the earlier partition.

A simplest solution for this is to comment the line with -fs-uuid for windows partition.

To do this open terminal from Applications --> Accessories --> Terminal

Then type in:

gksudo gedit /boot/grub/grub.cfg

Find out the menu entry for windows ie;

the entry which starts with

#menuentry "Windows xxxxxxxx (loader) (on /dev/sdax)"{

With in that entry put a # symbol before the line

# search --no-floppy --fs-uuid --set xxxxxxxxxxxxxxxxx

Then save the file, close and restart the system to go into windows...

java plugin for firefox in UBUNTU sun-java6-jre Start: applet not initialized

In normal Ubuntu CD installation, jre is not installed by default. Even with Ubuntu Ultimate, openjdk6-jre is installed instead of sun-java6-jre

This is usually giving raise to a problem in firefox while opening the sites which contain java-applets. The usual error message that is displayed in the status bar on the left bottom corner is:

Start: Applet not initialized.

To resolve this error one need to install
sun-java6-jre. For that;
open sources.list file as super-user. For this,

press Alt+F2 to open run command then enter the following and click on Run

gksudo gedit /etc/apt/sources.list

For Ubuntu 9.10 and below:

Check whether the multiverse repository is enabled or not
ie; There should not be any "#" symbol before the following four lines:

deb http://in.archive.ubuntu.com/ubuntu/ your_distribution multiverse
deb-src http://in.archive.ubuntu.com/ubuntu/ your_distribution multiverse
deb http://in.archive.ubuntu.com/ubuntu/ your_distribution-updates multiverse
deb-src http://in.archive.ubuntu.com/ubuntu/ your_distribution-updates multiverse

Here your_distribution will be any one of karmic or jaunty or intrepid or hardy or edgy or dapper etc...

If those lines are not found, Please enter them manually. If they are found, please remove the # symbol (if any) before them...

save and close the file...

For Ubuntu 10.04 and above:

Check whether the canonical-partner repository is enabled or not.
ie; There should not be any "#" symbol before the following four lines:

deb http://archive.canonical.com/ubuntu your_distribution partner
deb-src http://archive.canonical.com/ubuntu your_distribution partner

Here your_distribution will be any one of lucid or maverick or natty etc...

If those lines are not found, Please enter them manually. If they are found, please remove the # symbol (if any) before them...

For Ubuntu 11.10 and above:

From Ubuntu 11.10 sun-java6 has not been added in canonical. Hence one has to add a previous version repositories to the sources.list file.

deb http://archive.canonical.com/ubuntu natty partner
deb-src http://archive.canonical.com/ubuntu natty partner

save and close the file...
After this;

For all UBUNTU distributions:

Now open the terminal from Applications --> Accessories --> Terminal.

and enter the following commands...

sudo apt-get update

sudo apt-get install sun-java6-plugin

Origin works perfectly even in Linux within WINE (WINdows Emulator) up to version 7.5

All the thing you have to do is to copy all installer files onto desktop then right click and change permissions of Setup.exe file to executable and then again right click and open with wine...

This works perfectly in wine-1.2

XCrySDen is a crystalline and molecular structure visualisation program, which aims at display of isosurfaces and contours, which can be superimposed on crystalline structures and interactively rotated and manipulated. It can run on most UNIX platforms, without any special hardware requirements.

HERE IS A SIMPLEST WAY...

Follow THIS link...
You need build-essential and gfortran preinstalled which you can install by typing the following in the terminal. (Applications --> Accessories --> Terminal)

sudo apt-get install build-essential gfortran freeglut3-dev tcl8.5-dev tk8.5-dev

Download any one of the source package with Tcl/Tk/Mesa libraries included from the following page:

ie; you should download the file which look like xc-1.****-all.tar.gz

This installation requires 250MB free space...

extract the tar.gz file by typing in the terminal

tar -xzvf xc-1*-all.tar.gz

cd XCrySDen-1*all

(Case sensitive) Now open the folder XCrySDen-1.*-all and in that cerate a file with the name "Make.sys"with the following information..

You will be asked a few questions which you can answer.. Like "Do you have a CRYSTAL Package", "Would you like to add xcrysden to Desktop" etc...

Do you have a CRYSTAL-95/98/03 package ([y]es/[n]o): n

Specify printing command (default: lpr -h): lpr

Do you want to enable the "babel" program ([y]es/[n]o): n

Do you want to enable the ImageMagick's "convert" program ([y]es/[n]o): y
Which image conversion program (default: /app/local/bin/convert):

Do you want to enable the "whirlgif" program ([y]es/[n]o): n

Do you want to enable the "mpeg_encode" program ([y]es/[n]o): n
It is possible to change the setting by modifying $HOME/.xcrysden/custom-definitions file.

after that type in

source ~/.bashrc

Some supporting packages for XCrySDen are:

Mplayer Mencoder, openbabel, ImageMagick which you can install by typing in the following in the terminal...

sudo apt-get install mplayer mencoder imagemagick openbabel

Now by clicking on the desktop icon you can see...

If you want to move the installation directory after installation you may need to change the PATH Environmental variables in .bashrc, for that open the terminal from Applications --> Accessories --> Terminal

gedit ~/.bashrc

and change accordingly the line

XCRYSDEN_TOPDIR=/complete_path_to/XCrySDen-1.5.21-src-all

Save it and close and then run in the terminal...

source ~/.bashrc

How to install Quantum Espresso in Ubuntu Linux

Quantum ESPRESSO is an integrated suite of computer codes for electronic-structure calculations and materials modeling at the nanoscale. It is based on density-functional theory, plane waves, and pseudopotentials (both norm-conserving and ultrasoft).

Preparing system:

To install Quantum Espresso you need the following packages pre-installed.

build-essential, gfortran and fftw3-dev. For that open the terminal from

Applications --> Accessories --> Terminal and type in

sudo apt-get install build-essential fftw3-dev gfortran

For best performance it is better to use intel fortran compiler "ifort" instead of gfortran.

In that case you will need to install intel C++ compiler (icc) also.

The installation details of ifort and icc are given in the following link.

In this case you may also need to install liblapack-dev, fftw-dev

for that type into terminal the following...

Now go to the location where the file has been downloaded in the terminal by using cd. (Applications --> Accessories --> Terminal)

Eg: if it is on desktop, type in

cd Desktop

Now enter the following commands:

tar -xzvf espresso-4*.tar.gz

cd espresso-4*

./configure

make all

gedit ~/.bashrc

Now enter the following line at the end of the file..

export PATH=$PATH:/complete_path_to_espresso-4*/bin/

Now save the file and close.

Then type in terminal...

source ~/.bashrc

Thats all... Quantum Espresso is installed...

PWgui

Prerequisites for PWgui are: Tcl8.5, iwidgets4 which you can install from terminal by typing in the terminal:

sudo apt-get install tcl8.5 iwidgets4

Later you should uninstall the previous versions of tcl, tk and iwidgets. To know the previous installed versions, run the following:

sudo dpkg --get-selections | grep tcl

then uninstall the particular version by typing in

sudo apt-get purge tclx.x

Here you should mention the version number (x.x) exactly which you want to uninstall

similarly for iwidgets also,

sudo dpkg --get-selections | grep iwidgets

then uninstall by typing in

sudo apt-get purge iwidgetsx.x

Be careful in mentioning the version number (x.x)

You can download the graphical user interface for Quantum espresso from the page:

The version of PWgui need not be same as that of espresso.

Download and extract the PWgui-x.x into espresso-x.x.x folder.

Now go into the folder and type in

./pwgui

Then you will see...

Install Intel Fortran, C++ (ifort, icc) in Ubuntu Linux

You may need to install build essential as pre-requisite
for that open the terminal from Appliations --> Accessories --> Terminal, then type in

sudo apt-get update
sudo apt-get install build-essential

Intel Fortran Compiler for Linux is available at

http://software.intel.com/en-us/articles/non-commercial-software-development/

This by default comes with "Intel Fortran Compiler 12.0" and "Math Kernel Library 10.3" and "Debugger" Here is the step-by-step process to download and also "installation instructions" have been given.

Now select Intel^® Fortran Composer XE 2011 for Linux

from the list.

Next enter your e-mail ID and country. You don't need to select "keep me up-to-date with the latest information on Intel® Software Development Products." Then click on "continue"

Select product for 32bit/x86-64 bit development (For multipurpose).

If you have less network resources, you can go for the product specific to your configuration.

and click on "Download Now"

Now go to the location where the file has been downloaded in the terminal by using cd. (Applications --> Accessories --> Terminal)

Eg: if it is on desktop, type in

cd Desktop

Now enter the following commands:

tar -xzvf l_fcompxe_*.tgz

now

cd l_fcompxe_*

sudo ./install.sh

Now you will see the following screen:

Press "Enter"

It may give some warning regarding the system pre-requisites (You don't need to worry)
just press "Enter"

Keep on pressing "Enter" until you are asked to enter "accept" the license.

Now press "Enter" to activate product by using a serial number.

Now type in the serial number sent to you in "mail" or similar to the one you have seen in the third "Screen shot" in to the terminal.

Now copy the product activation code (27 digits) and generate unlock code (22 digits) at:

https://registrationcenter.intel.com/RegCenter/remoteactivation.aspx

Enter the "Activation code" in the field provided and click on "Generate Activation Code"

Then copy the unlock code to paste into terminal.

Now press "Enter" to provide the unlock code (22 digits) and enter the unlock code.

Now press "Enter" after completing activation successfully..

Now press "Enter" to start installation...

It is better to install "all" the components..

Now press "Enter" to continue after installation.

Now press "q" to complete installation...

You can install Intel^® C++ Composer XE 2011 for Linux

in the same way...

This includes Intel^® C++ Compiler 12.0, Intel^® Integrated Performance Primitives, Intel^®^® Parallel Building Blocks

after installing those two, you can check the installation status by typing in:

Math Kernel Library 12.0, Intelsudo /opt/intel/bin/link_install.sh -s

The result would look like...

All should say "exists"

Now in terminal enter..

gedit ~/.bashrc

Now enter the following line at the end of the file..

export PATH=$PATH:/opt/intel/bin/

Now save the file and close.

Then type in terminal...

source ~/.bashrc

enjoy.....

Proxy settings in Linux Ubuntu and Debian for apt-get wget

A proxy server, also known as a "proxy" or "application level gateway", is a computer that acts as a gateway between a local network (e.g., all the computers at one company or in one building) and a larger-scale network such as the Internet. Proxy servers provide increased performance and security. In some cases, they monitor employees' use of outside resources.

One can do proxy settings graphically from System --> Preferences --> Proxy Settings
and apply "System wide" But if there is an authenticated proxy, It was unable to apply properly. That's why it is better to apply manually all the settings.

Proxy settings has to be done in 3 areas...

(Don't Use System --> Preferences --> Network Proxy after making the following settings. )

Open a terminal and typein the following command.

gksudo gedit /etc/apt/apt.conf

Enter the following details as it is, then save and close.
Here user ---> is proxy user name
password ---> is your password for network access.

Acquire::http::Proxy "http://user_name:password@10.0.0.21:3128";
Acquire::ftp::Proxy "http://user_name:password@10.0.0.21:3128";
Acquire::https::Proxy "http://user_name:password@10.0.0.21:3128";

After this enter:

gksudo gedit /etc/profile.d/proxy.sh

Enter the following things and save and close.

for example:

export http_proxy=http://username:password@10.0.0.21:3128
export ftp_proxy=http://username:password@10.0.0.21:3128
export all_proxy=http://username:password@10.0.0.21:3128
export https_proxy=http://username:password@10.0.0.21:3128
export no_proxy=localhost,127.0.0.1

Then enter:

gksudo gedit /etc/wgetrc

The file will look like this...

Now enter the following things at the end of the file and save and close.

for example:

http_proxy=http://username:password@10.0.0.21:3128
ftp_proxy=http://username:password@10.0.0.21:3128
https_proxy=http://username:password@10.0.0.21:3128
no_proxy=localhost,127.0.0.1

Now one need to edit the software sources list

using the following command

gksudo gedit /etc/apt/sources.list

The file will look like this.

Search for #deb and #deb-src and delete the # symbol before deb

Don't delete the # symbol before deb cdrom

The final file should look like this. You may need to remove two times # symbol. Now save it and close.

NOW RESTART THE SYSTEM..

Now one can install "flashplugin-nonfree" directly from System --> Administration --> Synaptic.

In windows XP sometimes we will see NTLDR is Missing press Ctrl+Alt+Del to restart.

This occurs due to the following reasons.

1. Loose or Faulty IDE/EIDE/SATA hard disk drive cable.

2. New hard disk drive being added.

3. Corrupt NTLDR and/or NTDETECT.COM file.

4. Misconfiguration with the boot.ini file.

5. Corrupt boot sector / master boot record.

6. Seriously corrupted version of Windows.

In the first case replace the cable and check.

If the new hard disk inserted also has a windows operating system, it will give NTLDR error. Make sure that the new hard disk other than existing should not contain windows OS.

in the third case insert the windows XP installation CD and restart.

Press any key to boot from CD.

Press R to enter into recovery console.

Type 1 and press Enter. You'll then be prompted for the password of the Administrator account:

And now you're in the Recovery Console.

The following instructions assume CD-ROM is labeled as drive D and the hard drive partition the windows installation is on is labeled as drive C. Replace the letters accordingly.

COPY D:\i386\ntldr C:\

COPY D:\i386\ntdetect.com C:\

EXIT

Press Y on keyboard if XP Setup asks for replace or rewrite the original files.

Restart the system...

If still problem persists again enter into recovery console using XP CD.

Type in CD .. to go up a directory.

Now type in the following 3 commands...

ATTRIB -H C:\\BOOT.INI
ATTRIB -R C:\\BOOT.INI
ATTRIB -S C:\\BOOT.INI
to remove the Hidden, System and Read Only flags of BOOT.INI file.

Now we can delete boot.ini file by using
DEL C:\\BOOT.INI

Now enter

BOOTCFG /REBUILD
if you are “Sure you want to write a new bootsector to the partition C: ?” just hit “Y,”

If CPU is featuring Intel’s XD or AMD’s NX buffer overflow protection, you must also use /NOEXECUTE=OPTIN as an OS Load Option. Otherwise /FASTDETECT is enough as an OS Load Option when the rebuild process is finalizing. Do not set NOEXECUTE as a load option if you do not own one of these CPUs.

Now restart the system...
If the problem still persists, Enter into Recovery Console from XP CD.

Type in CD .. to go up a directory.

Now type in FIXBOOT to write a new Windows boot sector to the system partition.

Now type in FIXMBR to write a new master boot record, which is different than the Boot Sector written by FIXBOOT. A single hard disk can have several partitions, each which could be bootable with its own copy of Windows or another operating system. FIXBOOT writes the boot sector that appears within a specific Windows partition. FIXMBR writes the master boot record on the hard disk that is used, among other things, to locate all the partitions that may have bootable operating systems on them.

Enter Y if you are asked for any confirmation.

Now restart the system...

If the problem still persists restart the system with windows XP CD and press any key to boot from CD...

Now select the first option to set up Windows by pressing Enter.

A list of all the current installations of Windows XP will be displayed in the lower portion of the window. Use the arrow keys to select among them if you have more than one installation. Once the selection has been made, press the R key to begin the repair process.

Windows XP/2000 will appear to be installing itself for the first time, but it will retain all of your data and settings.

How to fix " bootmgr is missing " in windows 7 and windows vista

If you see a message “bootmgr is missing” on starting your windows vista or windows 7 as shown

Insert windows installation DVD. Select language, Keyboard layout and click next.

Click on “Repair your computer”:

You’ll get a list of operating systems installed on your PC:

if it is vista you will see:

The installation process will attempt to find your Vista/Windows7 installation directory. If there’s more than one in the list, select the correct one and then use the Next button again.

Method 1:

In the “System Recovery Options” window, click on “Startup Repair” to automatically fix problems that are preventing Windows from starting, including missing BOOTMGR.

Method 2:

Open the command prompt.

Next, simply enter the following command to fix your boot record:

bootrec /fixboot

Now you can reboot your system...
