EndNote X5 for Macintosh

The wait is over! EndNote X5 for Macintosh is finally here! TSRI employees can go to the Library home page and download X5. EndNote X5 is compatible with Mac OS 10.5.x, 10.6.x, and 10.7.x, and works with Word 2008, 2011, and Pages '09.

Compressed LIbrary (.enlx)

If you share your EndNote library with others, be sure to use the "Compressed library" feature in versions X3 and X4 to send someone your library. This creates a file with the extension .enlx that can be emailed or transferred on a memory stick.

To create the compressed library:

open the library
go to the FILE menu
select "Compressed Library" near the bottom of the drop down menu
choose whether to include attachments (caution: sending all the attachments could make the file large and possibly violate copyright)
name the file (the default name is the original name of the library with the .enlx extension)

When you send this file to someone, then need to save it somewhere then double click the file which will create the .enl file and .Data folder for the library, using the name of the compressed library as the library name (e.g., mylibrary.enlx will create mylibrary.enl and mylibrary.Data)

A word of caution:
If you save the compressed library to the same folder as an existing library with the same name (e.g., mylibrary.enlx saved in the folder where mylibrary.enl resides) the original .enl file will be overwritten. This is good if you are "taking turns" adding to the library. But if you have made separate changes to the library on your computer, opening a compressed library with the same name will NOT sync the libraries, you will lose all the changes/additions you made to the library. You can change the name of the compressed library before opening it, which will create an EndNote library with that name instead (e.g., renaming mylibrary.enlx to mylibrary2.enlx will create mylibrary2.enl and mylibrary2.Data when you open it).

EndNote X4.0.2 update for Macintosh

EndNote has released the official update to X4 for Mac so that it will work with Word 2011. There are other features fixed or improved. For more details see the EndNote X4.0.2 update page.

Close all MS Office products before installing the update.

Download the installer:

    * Go to http://www.endnote.com/support/ENX401_Win_updater.asp
    * Click on “Mac OS X Update" link to download the file to somewhere you can find it (I recommend the desktop)

Install the Update:

    * Once downloaded, find the folder “EndNote X4.0.2 Update Installer”
    * Open the folder
    * Double click the file “EndNote X4.0.2 Updater”
    * Follow the prompts to complete installation.

Open EndNote and Word:

    * Then open EndNote from the Applications Folder or the program icon (do not open EndNote by double clicking on a library).
    * Go to File > Open and open a library.
    * Then open Word and look for the Tools.

X4.0.2 Update for Windows

There is an update for EndNote X4 for Windows. This update will make EndNote X4 compatible with the 64 bit version of Word 2010 and fixes a few errors with EndNote and CWYW. This update also improves the PDF import feature.

To install the update, go to the "Help" menu in EndNote. Choose "EndNote Program Updates". Follow the prompts to install the update (you will need to close EndNote and all Office programs).

Tip: Setting defaults in the search box

Did you know you can change the default fields in the search box?

For example, if you usually search PubMed by PMID number, you can set the search box so the PMID field is the first field to search, and you won't have to use the pull down menu to select "PMID" every time you want to search.

When in the PubMed online search, use the drop down menu to change "Author" to "PMID". Then click on the star button next to the "Search" button. In the drop down menu that appears, select "Set Default". Now whenever you go to the PubMed online search, the field to search will be set to PMID.

You can set each search to a different default. If you want to search your EndNote library by keyword, change the field in the library search box to "Keyword" and click the star button next to the "Search" button. Then choose "Set Default". You can also set more than one field in the search box so you can completely customize your searching.

Tip: The Research Notes field

Want a dedicated field to add your own keywords, or maybe to add the grant number(s) from the article? How about somewhere to annotate the citations?

The "Research Notes" field is not used in any of the import filters or connection files, meaning that you can safely add text individually or to a group of references at once without fear that you will overwrite any information.

If you use the "Research Notes" field for keywords, you can turn on the indexing for that field:

Go to the "Tools" menu
Select "Terms Lists" then "Define Term Lists"
Click on "Create List" on the right
Name the list and click "OK"
With the new list highlighted, click on "Link Lists" on the right
Scroll down to the Research Notes field
Use the arrows on the right to select the new list
Click "OK"

Now when you begin to type a keyword into the Research Notes field, the auto complete feature will be on and offer words as you type. If you have similar terms in your Term List (i.e. "chemical synthesis" and "chemistry") use the arrow keys to scroll through the list of terms when the first suggested term appears.

New keywords will be added to the index automatically. Be sure to separate your terms in the field with a semi-colon (;) or a carriage return (hit "Enter" between terms) to ensure each term is indexed separately. Phrases will be indexed as long as the words appear one line with no intervening semi-colon.

X4 Update for Windows

There is a patch update X4.0.1 for Windows and using Word 2003, or 2007.
If you use Word 2010, DO NOT install the patch.

To install the patch:
Open EndNote
Go to the HELP menu
Select "EndNote Program Updates"

Or download the Zip patch installer at http://www.endnote.com/support/ENX401_Win_updater.asp
Follow instructions to install the patch.

The patch fixes some problems with PDFs, CWYW issues and other minor problems reported.

New Features with EndNote X4

Trying to decide if you should upgrade to EndNote X4? Here are some tips and new features to help you decide.

Tips
Macintosh, you must be running OS 10.5 or 10.6.
Windows, works with XP (service pack 3), Vista (32/64 bit), or Windows 7 (32/64 bit).
The standard download comes with ~250 Output Styles (X3 came with 100).

New Features
Quick Edit box below the library box allows editing of fields without opening the record.
Copy between duplicate records in the Find Duplicates window.
Generate hyperlinks between in-text citations and the reference in the bibliography.
EndNote can now import some PDFs and generate a record BUT it depends on if a DOI is listed on the main page and how the information is coded on the publisher's page, and it doesn't work for many older PDFs or scanned PDFs, yet.
More options for creating Groups.

Finding Full Text

EndNote allows you to find the the full text of citations in your EndNote library by several methods. One of these methods uses the Library's OpenURL tool SFX. The base URL for SFX has changed.

Importing PMC IDs from PubMed

If you want EndNote to import PMC IDs, the lastest versions of EndNote are set up to import the PMCID to the Custom 2 field (it is renamed "PMCID" already!)

The default files from EndNote are set up to strip off the leading 'PMC', but the correct format for the ID should include the leading 'PMC', e.g., PMC1234567

To fix this, you can download a PubMed Import Filter that properly handles the PMC IDs from our EndNote Guides page (TSRI users only) at:

If you search PubMed from inside EndNote, you will want to download the PubMed Connection File (TSRI users only): http://www.scripps.edu/library/endnoteguide.html#end_connect

If you do not see the "PMCID" field in your references (or you are using EndNote X1 or older) you may need to 'turn on' the Custom 2 field:

In EndNote, go to File > Preferences (or Mac EndNote menu> Preferences)
Select "reference Types" from the left menu
Click on "Modify Reference Types..."
Scroll down to the "Custom 2" field
If the space to the right is blank, type in PMCID
Note: If there is something else typed in, you may need to see if the field contains data in the references before changing.
Click "OK"

Using Track Changes with EndNote

Although EndNote 9 and higher should work correctly with Track Changes, there are some things you should keep in mind when making changes to a document that has references entered using EndNote.

Viewing the changes:
Usually when using Track Changes, the view is “Final – Showing Markup”. In this view you will see all the red lines and notes. If you have made changes to the references, you will also see several versions of the reference list in red. When you show the document in “Final” view, however, it will look correct.

Making changes to citations and references:
Even though you could simply delete in-text citations and references (the red line will appear) thess changes may not stick when EndNote reformats the bibliography. Those references will reappear!

To properly remove a citation:
• Locate the in-text citation,
• clicking on it (it should grey out),
• go to the EndNote toolbar or ribbon,
• select “Edit Citations”.
• Be sure the correct citation is highlighted,
• click “Remove”.
• Repeat, if necessary, for each in-text citation of the reference (to remove all occurrences of a reference).

Turn off Instant Formatting:
If you do not want to see multiple lists of references in red while making changes, turn off the Instant Formatting feature of CWYW:
• In Word, go to the EndNote toolbar or ribbon,
• select “Format Bibliography” (in Word 2007, select the small arrow in the right corner next to the word “Bibliography”),
• go to the “Instant Formatting tab,
• click “Turn Off” (if the button says “Turn On” then the feature is already off).
• You can activate it later, or just use the “format Bibliography” button when needed.

Turn off Track Changes:
After accepting all the changes, turn off Track Changes before formatting the bibliography, (or at least change the view to "Final" instead of "Final - showing markup").

In Word 2007:
• Go to the “Review” ribbon.
• If the “Track Changes” icon is a different color then the ribbon it is active.
• Click the icon to turn it off.

In Word XP/2002, or 2003:
• At the very bottom of the document window, where the page number and section number are displayed, you should see four three-letter words, listed as "REC", "TRK", "EXT" and "OVR".
• If the TRK option is in black text, then Track Changes is currently enabled.
• To turn off Track Changes, double-click the TRK text.

On a Mac:
• At the bottom of the document window, the box next to TRK would be selected (blue).
• To turn it off, deselect the TRK box.

Multiple authors/collaborators

If you collaborate on editing a document and use EndNote to add references, there are a few things you should be aware of.

Separate EndNote libraries:

Separate authors working on a document can add references from their separate EndNote libraries and the document will remember the references. You don't have to use the same library or export all the reference to one common library! However, do be careful not to "unformat" the citations, as this will lose all the information about references not added from the current author's EndNote Library.

You should also check that each author has the following setting in their EndNote software to merge duplicate references added by separate authors:

In EndNote

Go to Edit menu
Choose "Preferences"
Select "Formatting" from the left menu
Make sure the option "Merge duplicates in bibliography" is checked.

Check the reference list for duplicate references. These can occur if the record from one library has minor differences, such as title in all capitals, journal abbreviations, etc. from the record in another author's library. It is easier to check for duplicates in a format that lists references alphabetically by author, rather then a numbered format.

The compressed library option:

If you do decide to share your library with other authors, be sure to use the "Compressed library" feature in versions X3 to send someone your library. This creates a file with the extension .enlx that can be emailed or transferred on a memory stick. Alternatively, you can zip/compress the 2 files with the extensions .enl and .DATA into one file and sent that.

Either way, just remember that there are features of EndNote that are specific to the computer the software is on and the library may have some differences (see a previous blog post about sharing libraries for more details).

Patches are available for EndNote X2 Win or Mac, to correct the importing problem with publication dates of 2010 (see previous post.)

Windows users should be able to use the Program Updates from the Help menu, or see this EndNote page for more instructions.

Macintosh users go to this EndNote webpage and follow the instructions to download and install the patch. Be sure you have previously installed the X2.0.1 patch.

Problem Importing 2010 articles

If you are using EndNote X2 or X1, You may see a blank "Year" field when importing records dated 2010 or later. Users of X3 should not have this problem.

EndNote X3 Update for Windows

There is an update for X3 on Windows (X3.0.1) available. Close all Office products (Word, Outlook, etc). Open EndNote X3. Go to the Help menu, select EndNote Program Updates. Follow the prompts. At one point you will need to close EndNote (the installer window will stay open).

One of the issues this update corrects is in-text citation ranges:

X3 is currently incorrectly showing in-text citation pairs as a range [1-2]. After the update, numbered citation ranges will display properly for pairs and groups of multiple citations such as [1, 2] and [3-8].

Recent Word 2008 update

There was a recent Word 2008 (Mac) update that may cause a problem for Mac users running Snow Leopard 10.6 If your Word documents will not reformat, you may need to reinstall EndNote X3.

Be sure you have not saved your EndNote Library to the Applications folder. Then drag the EndNote X3 folder from the Applications folder to the trash. Reinstall X3 from the library software downloads page.

Call the library if you need assistance.

EndNote X3 and Mac OS X 10.4 Tiger

• and other issues determined by attendees.

Sharing Libraries

While EndNote is not designed to have multiple users opening the same library at the same time, many people do put libraries on common drives and several individuals may access the library at different times.

If you do share a library, or make a condensed library and send it to a colleague, there are a few things you should keep in mind.

Some settings in EndNote are unique to the library (like the Journal Terms List), but a few very important features are set by the individual installation of EndNote (and even version) on the computer that opens the library.

Here are a few settings in the "Preferences" that are determined by the program, not the library, and you might want to make sure are the same for all users:

Reference Types: Did you add a custom field to a reference type, eg., added Custom2/PMCID to Journal Articles? If you import new references to the library, the fields may not appear the same on records imported by 2 different users.

Change Case: Did you set up certain words to retain their capitalizations, e.g., DNA, tRNA. These will not be carried over to the other users when they open the library.

Display Fields: While this will not effect the content of the records, it could be confusing, as each user may have different columns showing in the library. Rest assured, when you double click a record to veiw all the fields, they will be in the "standard" order.

Find Full Text and URLs & Links settings: Again this will not mess up the library, but it could change how one user finds full text articles, or how the PDF is tracked/saved.

If you would like assistance or more information about multiple users accessing EndNote libraries, contact the library. We can help you "sync" all the users' versions of EndNote.

Output Styles in X3

To improve the speed of EndNote, version X3 does not install all of the Output Styles. The top 100 used are automatically installed when you download the software.

To see the list of Output Styles, go to the Edit>Output Styles>Open Style Manager

If the style you need is not available in the styles manager, you can download more styles from the EndNote support page at http://www.endnote.com/support/

Save the files:

If you have administrative permissions you can save them within the software folders at:

C:\Program Files\EndNote X3\Styles (Win)
HD:\Application\EndNote X3\Styles (Mac)

Or to the new location that will not be lost when upgrading:

My Documents\EndNote\Styles (Win)
Documents\EndNote\Styles (Mac)
