スキン・テンプレートに関する注意事項として、名前があります。コア側では名前が「admin/」で始まるスキン・テンプレートを管理画面用として判別するというシンプルな実装となっています。

またブックマークレット機能を、管理画面スキン・テンプレートのカスタム版として提供する方針で作業しており、以下の点で後方互換性が損なわれます。
1. イベント「BookmarkletExtraHead」が廃止となりイベント「AdminPrePageHead」に一本化
2. イベント「PreSendContentType」イベントにおいてページアクション「bookmarklet-xxx」が発生せず、代わりに「createitem」や「itemedit」といった、管理画面準拠のページアクションが発生する。
これらに関してはプラグイン開発者側での対応をよろしくお願いします。

また、PHPのコードが読めるのであれば、そのあたりはBodyActions::createMediaCode()、BodyActions::createPopupCode()、BaseActions::createImageCode()で生成しているので、デバッグ出力をしてみると原因がより正確につかめるかと思います。
