Marcus Holloway (Ruffin Prentiss), an intelligent twenty-four year old hacker from Oakland, California, is punished for a crime he did not commit by the upgraded ctOS – ctOS 2.0 – which categorizes him as the suspect. Realizing the system covertly brings harm to the innocent citizens of San Francisco, he decides to work with the hacking group DedSec to take down the city's ctOS 2.0, and Blume, the company behind it.

Marcus joins DedSec and works with fellow hackers Sitara (Tasya Teles), Wrench (Shawn Baichoo), Horatio (Michael Xavier) and Josh (Jonathan Dubsky), and they begin using their skills to expose corrupt organizations and corporations that are secretly using stolen personal ctOS data for their own ends. The game begins with Marcus – known also by his hacker alias Retr0 – having an initiation test: deleting his own ctOS profile. Accepted into DedSec, he is alerted to a Church called New Dawn that serves as a criminal organization, after which, Marcus mainly serves to bring about awareness of the hackers' goals through both social media and hacks to help get enough comptuters to bring down Blume, the 'figurehead' of ctOS. Eventually, they stumble upon the existence of a subliminal message and Bellwether, a data manipulation program being fed ctOS data by Dušan Nemec (Christopher Jacot), Blume's CTO, to manipulate world finance and politics. DedSec later manages to recruit the assistance of Raymond "T-Bone" Kenney (John Tench), who is determined to battle Blume. With his assistance, DedSec manages to expose the corruption of the FBI and numerous Silicon Valley corporations through hacking of their data facilities, and take down the ringleaders of the Tezcas, one of the local gangs after they kidnap Horatio and kill him after he refuses to cooperate with them. Learning that Blume is planning to install a satellite network designed to bypass undersea data cables, which would effectively give Blume a monopoly on the entire world's electronic data and stock exchanges, they infiltrate the launch area of one of the satellites to install a backdoor. In order to bring down Blume and Dušan for good, Marcus breaks into all of Blume's international headquarters and lastly their San Francisco headquarters and hacks their servers, exposing the existence of Bellwether and Dušan's corruption. Dušan is arrested for fraud and Blume is put under investigation, though DedSec resolve to continue their fight against Blume.

In an extended ending scene added in a post-release patch, two unidentified individuals note that more DedSec cells and hacktivist groups have been emerging worldwide in response to the San Francisco Blume scandal, and that it is time to put their own plans into motion.

Resigned to proceed alone, Takkar meets Sayla, a woman also from the Wenja, and once they arrive at Oros, Sayla informs Takkar that the Wenja are scattered and homeless across the land after their village was destroyed by Ull, leader of the Neanderthal-like Udam tribe who live in the northern mountains, and hunt down the Wenja to cannibalize them. Takkar then starts gathering the Wenja he meets around his cave, eventually encountering the shaman Tensay, who helps him to learn the ability to tame the local animals.

After repelling an attack from Ull to his newly established village, Takkar enlists the help of three other skilled Wenja: Jayma, a veteran huntress, Wogah, a one-armed craftsman, and Karoosh, a one-eyed warrior with his own vendetta against the Udam. With the help of Tensay, Takkar also discovers that the Udam are eating Wenja flesh in hopes of gaining immunity from a terminal genetic disease that is wiping out their tribe, then tracks down and apprehends the Udam commander Dah to learn more about the Udam's techniques. The Wenja reject Takkar's decision to give shelter to a member of the enemy tribe at first, and attempt to execute Dah behind his back, until Takkar himself arrives in time to rescue Dah and chastise the tribe for performing the execution without his permission, earning Dah's gratitude and help. When the agrarian and Aztec-like Izila, another, more advanced tribe that lives in the marshlands of southern Oros, begin capturing some Wenja prisoners for slavery and human sacrifice to their Sun god, Takkar invades their domains to rescue them, coming face to face with their leader Batari. After he refuses to become Batari's slave, a war begins between the Wenja and Izila. Takkar then infiltrates the camp of an Izila commander named Roshani and captures him, allowing him to live in exchange for some Izila technology in both warfare and agriculture.

After preparing himself enough to face Ull and Batari, Takkar storms the Udam and Izila's main fortresses, passing by all opposition before confronting and killing their commanders. While Batari is burned alive during a solar eclipse, Ull urges Takkar to take care of his two children with his dying breath, which Takkar accepts, taking them with him to his village in safety. With both rival tribes defeated and Wenja's dominance secured, Roshani agrees to stay with the Wenja and teach them how to grow food, while Takkar reluctantly agrees to mercifully kill Dah, ending his suffering from the Udam's disease. Takkar then celebrates his victory with the other villagers.

In the post-credits, Ull's daughter appears taming a cave bear, implying that she has acquired the same skill to tame animals as Takkar.

According to its publisher, up to 60 percent of the game focuses on driving. Some weapons and tools, including flamethrowers and turbo boosts, are mounted directly onto the Magnum Opus, while others, such as a grappling hook and sniper rifle, are used in conjunction with the vehicle by Chumbucket, Max's assistant, or Max himself. Max's Magnum Opus, with its V8 engine and powerful ramming ability, can destroy enemies' vehicles and weaponry. When simultaneously driving and aiming, the game changes to slow motion to allow the player to toggle between targets. Although Mad Max primarily uses a third-person perspective, the player can switch to first-person view when fighting enemies while driving the Magnum Opus. Chumbucket repairs the car when instructed to do so or when the player exits.

To encourage exploration, the Magnum Opus can be upgraded with materials scavenged from the desert, by hijacking enemies' cars or collecting their car parts. An enemy can jump on top of the Magnum Opus to make it explode, but the player can avoid that by surrounding the car with hazards such as spikes. The player can access the garage screen throughout the game, allowing them to customize the Magnum Opus. Max's garage can change and modify the car's engine, chassis, wheels, body work, paint job, and its "shell". Upgrading one aspect of the car will negatively affect other aspects; upgrading the engine will allow Max to drive faster, but handling will be more difficult. The sound produced by the engine changes when players change, add, or remove parts of the Magnum Opus. Max, his armor, and weapons are customizable; the player can unlock new skills and upgrades for him as he progresses through the game and earns experience points. Max is also customizable, with his clothing, appearance, fighting skills, and weapons being modifiable. Griffa, a wasteland wanderer, also offers Max tokens which can be used to upgrade his abilities.
