Yamato, Naruto Uzumaki, Sakura Haruno, and Sai are assigned on a mission to capture Mukade, a missing-nin. They all have chakra-knives, which are uniquely-designed trench knives that allow a ninja to infuse their chakra with it to produce an added effect. They set out for the once glorious historic ruins of Rouran, a city with one thousand towers and is located in the middle of the desert. They pursue and corner the missing-nin. Mukade's goal is revealed to travel to the past and take over the Five Great Shinobi Countries with the power of the Ryūmyaku, an ancient chakra flow deep underground Rouran. He unleashes the power of the Ryūmyaku, which is seen to have been sealed by Minato Namikaze (who was well known as Konoha's Fourth Hokage), Naruto's long-deceased father's hirashin kunai, causing a light to envelop Naruto and Yamato, who was trying to stop Mukade. Sai stops Sakura from getting sucked in by the Ryūmyaku by grabbing her onto his ink bird and flies to safety, leaving Naruto and Yamato in the mysterious light. Naruto and Yamato are sent twenty years into the past. When Naruto awakens from this time slip, he meets the queen of Rouran, Sāra.

The opening scene of the movie shows a prediction of what should happen in the future of the movie. It shows Naruto battling a monster, only to be impaled by its tail, killing him and the Nine Tailed Fox inside of him. A funeral is held for Naruto in his home village, to which Sakura Haruno, Rock Lee and Neji Hyuga are shown to attend, along with others. Finally, the scene shows Tsunade looking out her window, asking if 'Everything is just decided by fate'. The setting then returns to a few days previous, where a man named Yomi attacks a shrine to retrieve the spirit of Mōryō, a demon who attempted to take over the world and create his "Thousand Year Kingdom". Since he is lacking a body, Yomi offers his as a temporary substitute until they can retrieve Mōryō's original one.

Seven noble families fight for control of the mythical land of Westeros. Political and sexual intrigue abound. The primary families are the Stark, Lannister, and Baratheon families. Robert Baratheon, King of Westeros, asks his old friend Eddard Stark to serve as his chief advisor. Eddard, suspecting that his predecessor had been murdered, accepts so that he can investigate further. It turns out more than one family is plotting to take the throne. The Queen's family, the Lannisters, may be hatching an incestuous plot to take control. Across the sea, the last surviving members of the previously deposed ruling family, the Targaryens, are also plotting a return to power. The conflict between these families and others, including the Greyjoys, the Tullys, the Arryns, and the Tyrells, leads to war. Meanwhile, in the north, an ancient evil awakens. The President is prepared to release a group of detainees who have been held in U.S. custody since World War II. However, on the day that he prepares to make the announcement, unknown conspirators force a pilot to hijack a plane and crash it at the President's compound. However, when the plane disappears in mid-air, the mystery begins. Struggling to resolve the matter is the pilot's son-in-law, computer programmer Sean Walker (Jason Ritter) investigates the conspiracy, which has abducted his fiancée, Leila Buchanan (Sarah Roemer).
Meanwhile, President Elias Martinez (Blair Underwood) realizes that some of the detainees' people escaped capture, and are willing to do whatever it takes to ensure the release of the others, including their leader, Sophia (Laura Innes). He must deal with threats within and without, as the conspirators seek to ensure the detainees are never released, while the free detainees and their leader, Thomas (Clifton Collins, Jr.), use their advanced technology to force the President to yield to their demands.
